J3dPSV 1.0 is a graphical application package for viewing and modeling of three dimensional structures of protein structure, including multiple chain sequence table and a three-dimensional (3D) protein structure viewer.

JAGAL provides implementations for directed graphs (weighted and unweighted) and varoius types of transition systems as well as utils for graph traversal and modification. JAGAL builds upon the Java library TOVAL (located at http://sourceforge.net/p/toval). To use JAGAL, make sure the TOVAL library is on the build path. JAMT provides an easy way to create UML diagramms. In the first version it is possible to model class diagramms. State and activity diagramms are planned. Future extensions of JAMT could be code generation and design patterns assistance.

Japrosim is a java library for both discrete event and continuous simulation. GUI for modeling and automatic code generation are offered. An explanation module is integrated. Models are described in XML and owl for interoperability.

JAS-mine is a Java platform that aims at providing a unique simulation tool for discrete-event simulations, including agent-based and microsimulation models. With the aim to develop large-scale, data-driven models, the main architectural choice of JAS-mine is to use whenever possible standard, open-source tools already available in the software development community. It has built-in utilities for communicating with an underlying relational database. In addition, the platform provides standard tools which are frequently used both in agent-based modelling and dynamic microsimulations, like design of experiments (DOE), run-time monitoring and visualization with plots and graphs (GUI), I/O communication and statistical analysis. The power provided by OWL reasoning engines can be translated into Java applications and vice versas with this framework. A binding among OWL and Java concepts has been done in order to incorporate the semantic features of OWL into Java.

JSeq is a tool to automatically create UML sequence diagrams. It works by following the execution of a Java program, noting each method entry and exit. It then generates a sequence diagram from this information.
