In some ways that's harder, because with painting (or shading) you can give more visual cues as to the underlying volumes. In 2D you have to use just the silhouette, overlap, and a few contour lines to convey the necessary visual information to make the viewer interpret it as 3D...which is why it's so important to do that first, I think, or so I've been told.
