1. "Root's just gay". My first theory. Root just started using she/her for Her for fairly transparent "welllll I'm attracted to this person SO, THEREFORE. She. checkmate." reasons
2. "Root's gay and so is TM". TM knows Root prefers women and so just. casually. decides to tell her to use she/her for her because oh She just happens to like that :)) for reasons that are totally not just flirting with Her new analog interface.
3. "Analog interface spillover." Something about how TM declared Root Her analog interface required that Root counted as a part of Her, and Root's pronouns just sort of... infected Her. neither of them minded.
4. "Not gay at all but actually about father/daughter angst." Theory courtesy @pagets. looking through the annals of human history TM found something a little too relatable in the complicated relationships of daughters in particular to their fathers, eg in patriarchal structures with multiple levels of power imbalance.
