I have a head canon that Pizzahead has an EXTREMELY explosive temper, and when that temper flares up he has a tendency to destroy anything near him at the time.
I'm sure you can imagine that this happened A LOT while Peppino was making his way through the tower. So, whenever Pizzahead would destroy his control room in a fit of rage, he would force the original John to use his connection with the tower to magically fix everything that he broke. He normally did this with plenty of empty threats (since John was technically already dead) and a LOT of screaming.
