Do you think we should allow specifying a different timeout for different tools within a single mcp server?

That sounds reasonable (e.g. give a tool name -> timeout map), but I think overly complex for this PR.
defaults to 60sec, overridable with MCP_TOOL_TIMEOUT or on a per-server basis in the config.
